Adopted 22 January 1997. Ratio:1:1. Pajusi is a rural municipality (vald) in Jogevamaa County (maakond).

Waves refer to the Põltsamaa river. Branches of willow refer to the name of municipality (Estonian paju is willow). Blue is the color of purity and mentality and sky. Green is the color of hope, nature and agriculture.
