A photo of a flag with the university's seal is at www.flickr.com/photos/littlerottenrobin/2203016623/sizes/l/ - not the big green banner in the back, but the green flag on the right of the Virginia flag. This is probably the official flag of the school - it seems to be used during the 2007 visit of Queen Elizabeth, see www.flickr.com/photos/uryra919/497346663 & www.flickr.com/photos/uryra919/497475950, as well as being carried by an honor guard during Homecoming 2006 good-times.webshots.com/photo/2524967700067074633KqPeuB & good-times.webshots.com/photo/2655306680067074633fDSNGe.
The flag is dark green with the university seal in the center, but note the variations in the seal on several of the flag photos- in one case the ring around the seal is gold, with the school's name in Latin, and in another example the ring is green with gold outer and inner circles, and the name in English. The bottom of the gold ring isn't visible in the photo I found, the bottom of the other version has "... 1693", probably either "established 1693" February 8,
1693" or some equivalent abbreviation, signifying when the institution was chartered. An image of the seal, without ring, is at
https://en.wikipedia.org/wiki/College_of_William_%26_Mary. According to a webpage for the Chancellor of the school, www.wm.edu/chancellor/badge.php the shield used in the seal is "...the coat of arms of the College given on May 14, 1694, by the College of Arms in London. Those arms were described as: 'Vert a Colledge, or Ediface maison'd Argent in Chief a Sun rising or the Hemisphere proper,' or a college building in silver, on a green field, a golden sun at half orb against a blue sky.

The College of William and Mary has the only coat of arms actually granted by the College of Arms to an American institution during the colonial period -- those of Harvard and Yale were simply assumed, not granted. Quoting the original
1694 blazon: "Vert a Colledge, or Ediface maison'd Argent in Chief a Sun rising or the Hemisphere proper."
But I haven't seen any flag based on these arms, either. Presumably there is a banner or something used at convocations and
commencements, but if so I have no information.
